I was just surfing through the dictionary (it's what I do when I'm bored), and noticed the word "Malignant." After seeing that word, Malignus instantly came to mind. Some synonyms for the word would be "Evil," "Cruel," and "Malevolant," to name a few. Was it intentional, as he didn't seem very evil in the very sense of the word. Discuss.
It sounds like a shadowling name: Negatus, Carrion, Darkling, Shadowboxer, Tastidian, Hellion, Festus... Malignus would fit right in...
And yet Malignus is a spriggat.
It seems to me that it may be related to the choice of "Sinister Design" for the company name.
Perhaps an attraction for the obscure, the sinister and the evil at some point in Craig's life (around the time he came up with the shadowling concept and, who knows, the first draft for the TRPG world).
But then again, I may be totally wrong, because this are only my speculations.
It seemed fairly obvious to me; Craig used the alias Malignus to fit in with the name Sinister Design, so obviously I arrived at the same conclusion.

It's not a word I hear often, nor heard said by many before. Even if I heard it in the past, I didn't bother to see the definition or synonyms. So Steelfist, don't go out thinking of good ol' Duskie-Poo as one of the dimmer individuals. :D

Then there is also Malvolio ;) That was the first character that came to my mind when I saw Malignus. I agree with Erts speculations- it seams reasonable to assume that, for whatever reason, Craig liked the two names and used them here.
